Does Ram Concept have the ability to place rebar within a beam in two layers. i.e 2 layers in the bottom or top of the beam? I don't see this as an option for the cross sections. If not, I assume i could set the cover as an equivalent cover dimension to get an equivalent "d" to the centroid of both layers and then just ignore any rebar spacing warnings if any due to too many bars??

You'll have to adopt the method of adjusting the cover of each set of bars.

If you audit a design cross section, you'll see that RAM will perform strength calculations for each set of bars individually. RAM won't try and calculate an equivalent 'd'.

If you have any problem to model user concentrated reinforcement in two layers like Trenno suggested, let me know.
