Well, after contacting someone at SolidWorks, it turns out that IModelDoc2::ForceRebuild3 does in fact IGNORE the mates folder. A workaround in my case was to use IModelDocExtension::GetWhatsWrongCount. If this value = 0 (after a rebuild, of course) then the rebuild is completely successful...
It sounds to me like you are experiencing a problem I have had in the past.
You can prevent this when you create a new configuration or if you right click on the configuration and go to "Properties". There are 4 checkboxes in the Property Manager-->Advanced Options window. Un-check all of them...
Sorry, let me clarify. I have mates in the top-level assembly that are conflicting, causing rebuild errors. Does SolidWorks' definition of the successful rebuild of an assembly document exclude the Mates Folder?

I actually solved the problem. I rolled back the part file until it actually let me enter SimulationXpress. I then deleted my restraints and loads and closed SimulationXpress. When prompted to save I said yes. I then rolled forward my part document and was able to enter SimulationXpress.

There is no button for "configure component". You have to select "Configure Component" or "Configure Feature" from the drop down menu after you RMB click the part or feature in the Design Tree.
