i am not come accross it.but i found some tips in pro/cmm module.if you have time gothrough ptc site for pr/cmmm module it has option to do the geometric analysis,hope this will help you,

everyone here given a very good guidelines about the memory space.but as you asked to handle the large assemblies you can use simplified reps and create as many as reps you want to work.

if you are intrested try the hypermesh tool for importing the pro/e files and do the preprocessing.for post processing you can choose either ansys/nastran...,this is only an suggestion.

as u said u can use family table for different instances of assembly.to document the assembly with the changes u done(replacing components)use add model option in the drawing menu to get the different instances in a single sheet of drawing
