That seems to be a standard comment on their first review letter. Make sure to talk to your reviewer, they may waive the requirement. I've gotten out of creating the duplicate (and/or corrected) effective model after explaining to the reviewer that I don't have accurate topo from 10-20 years...
I think I had this problem before.
Try opening the RUN file in notepad. In there are lines referencing the location of the DSS file. Try changing the pathname for those.
There was a CLOMR, but it was only for lining part of the channel with concrete. Since then, the City took over the project, extended the concrete channel, some box culvert modifications... Enough so that the previous CLOMR was useless.
